Perhaps all that is needed is a bridge module that allows PBM to still think 
it's all alone, yet have its database available to Drupal. There are numerous 
examples of bridge modules on DO.

One of my clients is a local men's club (think country club for the
working class guy). They are currently using Treasure Software's Perfect
Bowler Manager to output crappy PNG files for the club's bowling leagues.

This makes the data very difficult to read, sort and impossible to tie to
accounts in a Drupal installation.
