I'm looking at the prototype stuff (found some good doco at <http://www.sergiopereira.com/articles/prototype.js.html#Whatsthat>).  Why wouldn't you use dojo if it "is a much more comprehensive javascript toolkit"?
we've started playing with
prototype/scriptaculous/behavior stack and most likely
will be using that for future versions of CiviCRM. The
other potential candidate you might want to explore is
dojotoolkit which seems to be a much more
comprehensive javascript toolkit
