Ah, that's an extremely important piece of information. The first thing to do is to temporarily disable Pathologic and see of your problems still exist. There's nothing wrong with Pathologic; it's supposed to create absolute addresses.

I've read about the filepath module have that installed and just read about
the filealiase module and I'm just not getting it.

I hate to move things around and have a mess of over 500 files on my hands.
Could anyone help? I'd like to let drupal alias this and not the server
itself since I do have pathologic module installed too.
