Also, try turning off contextual links module, or opening the devtools in chrome or firebug in FF and delete the html for the contextual link, see if that fixes the issue, if not then it has nothing to do with the links.

Try            visibilityhidden;  in CSS. It will hide the icon, and space will be there.
