Guys, I had the same problem and I'm afraid this may linked to these "won't fix" issues: http://drupal.org/node/467770
and
http://drupal.org/node/667298

This worked for some (not for me): http://davidherron.com/content/repairing-book-navigation-drupal-site

If you were using an oldish version of drush, possibly this one too: http://drupal.org/node/667298

The book module stores parent-child relationship info in a menu related database table...

Which drush version were you using when you ran the drush update?

Thanks for your quick response.

How did update.php go?

Every time I run it, I get no error (Phew).  I disabled caches, emptying cache tables, the usual stuff but to no avail.

Did you turn off (disable) contributed modules first? Then enable them a few at a time and rerun update.php. I've run into dependencies that required reordering the enabling sequence .

I spent a week of reading a lot of materials, and I did follow these sequences those which are documented.  I think I did pretty much everything as supposed to be.

I did a lot of reading before starting the Drupal 5 to Drupal 6 move over.  The D6 site came online right away so that was a good sign.  Yet a lot of things went wrong.  So many small things, but I have been able to fix most of them.  There are still a few things I have no idea to fix.

All the books are g, g, gone.  The list of books is empty.  If I try to rebuild one of the books, I get this error:

user warning: Duplicate entry '168' for key 2 query: INSERT INTO book (nid, mlid, bid) VALUES (168, 7708, 168) in MySite.com/modules/book/book.module on line 466.

I have been googling but to no avail.  I have looked at its MySQL database but I am no programmer.  I don't know where to look at.  Any help would be appreciated.
