This isn't really about pathauto, but the path module. Try disabling pathauto and then creating an alias with ? in it. It doesn't work :)
You may want to post a new question stating what you want to do in general, like
"I want to make taxonomy/term/tid page look different by overriding it with views" because that is something folks can help you solve if it's an accurate description.

But, views searches typically show up as query strings with strings like "?mysearch=fabulous".
How does this work even with clean urls? Bcuz these query strings are dynamically generated?
Surprisingly, on some of the other taxonomy overwriting url aliases, I have these tokens showing up properly. some don't.
so still struggling with this issue.
I sure do want clean urls, but also want to replicate views filter searches kinda paths.
