When I have done this before I have done it without the FAQ module and used Taxonomy with a custom node type including question and answer fields. You can combine this with Taxonomy Access Control (http://drupal.org/project/taxonomy_access) or Organic Groups (http://drupal.org/project/og) to make it so that each FAQ can only be read by the right people.
