I have fixed the problem and it was the "PrimaryLinks" that was the problem.

This should be easy to fix. But you haven't provided nearly enough information. What blocks do you have enabled that are above your "Primary links" block? The problem is probably in one of them.

Is this a custom theme you are building or a contributed theme off of d.o?
