I find this a rather odd statement. If you edit the wrong file of your apache
you take all your sites down too. Same for a firewall config, a php setting,
a mysql permission, etc.
Its a matter of proper symlinking your vhost envrionment into the
drupal/sites/example.com system (or vice versa)
Taht way you can provide various vhosts with different modules, themes etc
without "endangering" any other site.
Its a matter of seeing drupal more as a server, then as a site.
