I have www.humourauthority.com, using Drupal since March 2003.
Some modules there is extensively (even though amateurishly) modified to do what I want them to do.

I would think the sites should be either high profile or those which
have demonstrated an expanded view of what can be done. In the latter
case when new functionality has been created, we should probably limit
to those where some of that functionality has been offered back to the
Drupal community. In other words, a highly modded Drupal install that
has additional modules should have at least some of those contributed
back to Drupal so that people reading the article and liking the
functionality they see can have a chance to try to build something similiar.
As far as site suggestions? I like kerneltrap because of it's long
history of using Drupal. Good way to bring up Slashdotting resistance :)
Newer sites I might suggest are ourmedia and the onion. Of course these
are just a few off the top of my head. We should think about what
functionality we want to premier and find sites appropriately.
