users.mode stores the comment display mode in the case that you allow each user to set their own (e.g. threaded vs. flat, etc). node_type.modified is intially FALSE, and then is set to TRUE in function node_type_form_submit(), so it seems to be a flag to indicate that the user has edited the node type.
