[support] permissions broken after upgrading one site of a multisite install to D6

I have a multisite D5 setup that we are upgrading to D6 one domain at a time. After upgrading the first site, anonymous users have all access to it even though permissions are set correctly in the admin screen. it is like the sites/domain/files folder is not being seen.
