When I used to use Cygwin I made sure the mounted directories where in 
``binary'' mode so that when I used cvs to check things out I wasn't 
changing the line ending.  I also set the binary switch in vim so that 
^M is visable.  I don't use Cygwin any longer use MSYS instead 
(shameless plug).
