No.  Delete the files from the root 'htdocs' directory and keep them only in
the 'htdocs/home' directory.

Change you $base_url in your settings.php file to point to the real base,
which is in 'http://mysite.com/home' (why would you think you should leave
it pointing to the place where things used to be, instead of where they are
now? No matter. Just change it.)
