On the secondary links menu at the top right, in my stylesheet, I have it setup so each link has a border on the right to separate each link. Is there a way to make drupal drop that border for whichever link is last in the menu?

Why not just use Drupal's menu system? By default it puts a vertical separator betwenn each item.
