I see several issues about that in the issue queue, so I would suggest looking there. There is a parameter (at least in D7) to tell Token to suppress empty strings, so there should be a setting for it.

Is there a way to see if [node:body] is empty to use another email template to send out or a way to stop empty tokens from being shown an the email?
