That worked. I have added chdir to the index, update and cron PHP files and it seems to have done the trick. I.e.
chdir('/home/user/site.co.uk/drupal/');
define('DRUPAL_ROOT', getcwd());
As opposed to using an absolute path for DRUPAL_ROOT.
