a subtheme might be a great way to go here. create a folder inside your existing theme's folder, and duplicate whatever files you need to overwrite or modify, and then make your modifications. it will show up as a new theme, and you can use things like taxonomy_theme or similar modules to set certain paths to use your new theme!
