I sounds like your server does not like the drupal .htaccess
What do I need to change in drupal's .htaccess?
Do you have clean urls enabled? Do other pages like the admin pages work for you?
Every link that I click on get redirected to the default apache page, and if I remove or rename index.html, I get directory listings when I click on any link.
Can you see any strange lines in your servers error logs (yes, Liza, it can be that the server records problems that Drupal has, yet is not aware of). for example lines stating that your allocated memory was not enough.
There is nothing in access_log or error_log that could tell me what the issue might be
