I would start with http://drupal.org/documentation/understand. Taking the time to understand how the core modules interact with the theme layer is going to pay off in a big way.
If you are totally new to Drupal the best way to figure it out is going to be installing a local version and breaking it a few times. It will be much easier to get a grip on the "Drupal way" after doing a bit of your own configuration and learning your way around the administration items.
Browse through the theme repository and install a theme or two and look over the themeing docs for your version (it would help to know what version of Drupal you are using). Then you can rip apart the theme and figure out what does what.
If you are not using it already, download and install Firebug http://getfirebug.com/. It is going to be your best friend, Drupal likes CSS files :)
