I have an older site in D5 that I am working on upgrading to D6. Unfortunately, some modules that were used in the old site no longer exist (addnode for example). What will happen when I upgrade without this module?

It depends on how instrumental the module was in the site. It probably goes without saying, but make sure you make backups of the file system and database. Drupal updates aren't really 'easy' to do. Sometimes it's easier to just recreate the site (not always, though).

When upgrading it is best to do some clean up on the older site so that you aren't using things that are not supported on the new version. In other words you have to think about how the new site will work.
You should be looking at going to D7 which in your case requires a brief excursion through D6 if you go the upgrade path to conversion rather than the migrate path.

I suspect that there will be a complete redesign in another year so I'm going to use D7 for that - I'm in the excursion mode now to see how much harm that does. Perhaps we'll end up doing nothing until the redesign and starting more or less fresh.
This is a good learning opportunity though...

Thanks, that's useful. My immediate issue seemed, once I updated the database, to be that the theme was custom buitl and doesn't exist. It's a sub theme of Zen though so I am going through it line by line as suggested in hopes of 'updating' it to 6.

When we went from 5 to 6 our zen theme needed very little, just replaced it with the 6 version and added in a few special theming tricks in the template.php file, fixed with some api changes. A few of the tpl files also had some special code that needed fixing.

Maybe use one that is close to the custom one already based on Zen instead. You can search drupal.org/project/themes for zen to find them all.
