I have a site mysub.mysite.com, a D7 site, set up as multisite. I have its sites directory at sites/mysite.com.mysub and its settings are found and work. In that directory I have a themes directory, and in it, a mytheme directory. Having cleared cache via the admin panel and drush, mytheme is not shown in /admin/appearance. drupal/sites/mysite/themes/mytheme Should be the correct location indeed. I have checked this in my own installation. The only thing I can think of is the file-rights. I have testes this too. With file rights not set properly the theme will not listed.
