D6 is the way to go...but be sure all the modules you use are available in D6...or the key modules at least.

You can go by Drupal 6, I would opt for it. There are certainly few major difference in the usage and support point of view.
1. D6 is the latest version of drupal. 2. You will get good support for D6 since most of the people use it. 3. D6 has an array of modules and there are more new modules coming up for d6 whereas d6 may or may not have. 4. D6 is an advanced version with advance features for developers and users.
5. Clear cache and drag & place features are great in d6. 6. Why not try a recent version than to go with d5!

Take a look at http://drupal.org/drupal-6.0 for the new stuff in Drupal 6. You should certainly use Drupal 6 now.

It's impossible to go though contrib module by contrib module, and you should really make that assesment based on the modules you think you might need, the fact that Panels hasn't been released yet for D6 is of some concern ,as well as the fact that it doesn't yet integerate with CCK.
I have not been able, yet, to set up a D6 site that doesn't need some beta modules. That being said, I haven't had any trouble with the beta modules that I've installed (freelinking, imagecache). I haven't been brave enough to try the panels beta.
Both versions perform nicely, and I wouldn't really consider that a good criteria for deciding which version to run on.
