I'm using drop down menus via nice_menu, and I want my top level menus to not be clickable(or refer to #). I put the # in the menu item, and it gets output as %23. I don't really want to turn off the check_plain or whatever is getting run on that to output it, but is there another way to make those top links not link anywhere?

Try using a full url (including http://<YOU SITE DOMAIN>) I think it worked for me once.

This worked, but how do I put in whatever page I am on right then, so it doesn't go to the front page everytime? Does the menu system work with tokens by default?

How about #all instead? Well at least on my theme ``all'' is the first id for the body of the page.
