I am in need of help with this, everything is pointing toward Modal Forms(cTools), but I can't find the info, I need to deliver to this client like now and I need to launch an arbitrary form email request in a modal. Support has been dropped in 7 by a number of modules and they point back to Modal Forms, but I can't find clear instruction for anything but common forms like login. Can someone help Please.

The issue queues are not just for bug reports, but also for support requests. I have gotten very good support in a couple of issue queues (and no reply in others).
Since the people reading the issue queues are most familiar with the particular functionality, they will be the best people to help.
And it really would help, if you would take the time after you figured out your problem, to write a documentation page about it, in this particular case, create a README.txt file and asked to add it, so that the next person will be helped as well.

The issue is that you can't just have "a little code", the code has to be somewhere. All code is part of a module or theme (or a library). If you modified an existing module/theme to insert your code, then you changes will disappear the next time that module/theme gets an update. If this is what you did, then the proper step is to submit the fix as a patch to that module, otherwise you, and everyone who uses what you provided will need to reapply the hack after every update.
If you just made some small tweaks to a theme, then turning your tweaks into a sub-theme based on that theme would be the way to go, and generally not that hard.
If you made changes to a module, you need to either present it as a patch for the existing module or write it as a new module. I suspect that you wrote it as a patch to a module (even if not intending it as a patch but just some code).
No I didn't use the module at all, I added an iframe to a custom page.tpl.php and used jquery to manipulate it. This wont be effected when I upgrade anything partially because it is not part of a module.

Many themes, like Bartik or Garland, are usable "out of the box" for a basic site, with simple customizations (like changing the logo) through the control panel. IF you are just doing this, then there is no need to create a personal instance. If you need to customize it, then you should create a sub-theme (preferred) or personal copy under a new name to edit. Note that if you just rename a theme, you should probably still keep the original theme around (even if disabled) so that Drupal can check for updates for you to incorporate into your private version. (One advantage of sub-themes is that unless the change affects a piece that you changed, the updates to the base theme are reflected automatically into your sub-theme.
Other themes, like Fusion, Omega, and Zen, are designed as base themes, with the intent that you will build a sub-theme off of them and not be used directly, the theme "out of the box" isn't very appealing, but the theme provides lots of good hooks to add your design to.
A lot of people download themes and use them in whole or in part. There is no such thing as a ignorant question, the only path to learning is through questions. I just wish more people felt like this. Some forums are really scary.

page.tpl.php is part of a theme. If it is part of a standard theme, when that theme upgrades, the changes will be lost. If you created a custom theme or subtheme then you are safe.

I presume that you don't think the custom them itself is worth the effort to make it a contributed theme.
If your code is primarily dealing with a problem with one module, then adding your solution as an "issue" on that module is probably the simplest thing to do. Although it might not be seen there by people trying to solve that same problem but haven't come to the particular module.
A more general solution would be seeing if you can get permission to submit a "page" on Drupal.org documenting what you did and getting it linked into the appropriate places, with a pointer in the issue queue of the appropriate modules. I am not sure at appropriate path for that option.
the second sounds closer to the reality of it, as the solution solved the problem but not by fixing the module. Thanks very much for your input I will poke around and see whaqt I can find.
